Some antibiotics can upset a stomach, but I've not heard of them causing bladder problems.
He might have a bladder infection. I'd have the vet take a look and see if he can get a urine sample. Puppies pee a lot but this seems much more than normal. Is he drinking a lot too? If not he could ge dehydrated.
