I use Drs. Foster & Smith "Ear Clens" pads. They are pre-moistened little pads that you can use to wipe out the ears. They work really well, and I have never had any problems. www.drsfostersmith.com

I hope he doesn't have an ear infection. Sometimes water gets in the ears while swimming, and can't find its way back out, and can cause the canine version of "swimmer's ear". Maybe I'm just an overprotective Mom (MAYBE!?! HA!), but you might want to have a vet look at it, just to make sure he's not suffering from something other than dirty ears.
