You didn't by chance apply Frontline or one of the other topical flea and tick preventatives right afterwards did you? There have been a few cases where the same type symptoms have occurred - scabbing, tenderness and some lethargy as a reaction to it. IF so, then this would be something for the vet to check out.
Hope she's doing better!
