When I first got Sophie I took her out at 12 am and before bed and now she sleeps through the night. I still have some issues with her peeing in the house, but she is really good about not pooping in the house.

At 10 weeks Finley could hold her bladder for about four hours. Therefore, we began setting our alarm to get up and let her out after 4 hours (her crate was in another room and we couldn't easily hear her). As she got older, we began lengthening the amount of time that she had to "hold" it during the night, 30 minutes increments each time. After 2-3 months of doing this, she was able to make it through the night. This was the easiest way for us to manage Finley's training since she was not sleeping in our room. The kitty (who isn't fond of dogs, didn't find that out until after Finley arrived) gets that honor! We also limit Finley's water intake before bedtime and feed her early in the evening.

I think what I would try is slowly extending the wait time. If he has to go pee at 4 am every morning try having him wait until 4:15, if this works then maybe have him wait until 4:30...etc. When you get him to wait until a time that you're happy with then stick with it. I just noticed that this post is a few months old so Kobe is older now. What did you end up doing? Did it work out for you?
